Can I uninstall Fallen Enchantress once Steam's Legendary Heroes is installed?

I installed FE original through Stardock's website, then of course used Steam to download and install LH. There seem to be two separate roughly 3.5ish gig installs, one in my steam folder, one in my stardock folder.

Can I remove the old FE install without causing any problems for the new LH install? 7 gigs seems like a lot for this game...

Yes you can, LH is a stand alone expansion, so if you don't want to go back to FE, you can uninstall the game without 'harming' your LH install.
