After trying several combinations it appears that attempting to pin the pinballFX app to the start menu will replace the weather app and vice versa. No other combination of metro or desktop apps tried so far does this.
I am pleased to say this has been resolved for future updates.

If it's not confidential may I ask out of curiosity what would cause that?
They both ended up with the same shortcut name.
